I recently stayed at the Hotel Bologna in Pisa and had a very nice experience.  The hotel is no more than a 15 minute walk to Campo di Fiori which is where the tower and basilica are located.  The hotel is also an easy walk from the central train station, although the walk is not very pretty.  If you choose to take a taxi it would only be a couple of minute ride.  The Hotel Bologna is very clean, safe and quiet.  The staff is excellent.  The hotel is very near great restaurants.  There is a nice patio where you can sit and enjoy drinks after a day of walking and touring.  I found prices in Pisa to be much more reasonable than Florence or Milan.
